Combinatorial perspectives on Dollo-k characters in phylogenetics

چکیده

Recently, the perfect phylogeny model with persistent characters has attracted great attention in literature. It is based on assumption that complex traits or can only be gained once and lost course of evolution. Here, we consider a generalization this model, namely Dollo parsimony, allows for multiple character losses. More precisely, take combinatorial perspective notion Dollo-k characters, i.e. are at most precisely k times throughout We first introduce an algorithm spanning subtrees finding labelling given tree linear time. then compare (consisting union Dollo-0 Dollo-1 characters) general characters. While it known there strong connection between Fitch parsimony show very different. Moreover, while direct relationship number Sackin index tree, popular balance, does not generalize to In fact, determining much more involved than counting end manuscript by introducing recursive approach former. This leads polynomial time both as well computing labellings publicly available Babel package BEAST 2.

Combinatorial views on persistent characters in phylogenetics

The so-called binary perfect phylogeny with persistent characters has recently been thoroughly studied in computational biology as it is less restrictive than the well known binary perfect phylogeny. Here, we focus on the notion of (binary) persistent characters, i.e. characters that can be realized on a phylogenetic tree by at most one 0 → 1 transition followed by at most one 1 → 0 transition ...

Remarks on Hadamard conjugation and combinatorial phylogenetics

Hadamard conjugation can be used in the reconstruction of evolutionary trees and analysis of molecular sequence evolution. Despite the number of advantages Hadamard conjugation provides the number of evolutionary substitution models that can be used with this technique is limited. In this paper, we consider the question of whether Hadamard conjugation is limited to group-based evolutionary mode...

Soft-tissue characters in higher primate phylogenetics.

Recent research has cast doubt on the reliability of bones and teeth for reconstructing phylogenetic relationships among higher primate species and genera. Herein, we investigate whether this problem is confined to hard tissues by examining the utility of higher primate soft-tissue characters for reconstructing phylogenetic relationships at low taxonomic levels. We use cladistic methods to anal...

Morphometrics, Homology, and Phylogenetics: Quantified Characters as Synapomorphies

-It has been claimed that quantified features are inappropriate for phylogenetic analysis. We consider that claim to be true under most conditions for characters discovered by commonly used morphometric methods, including outline-based and conventional multivariate methods. The most important reason these characters are unsuitable is that one of the tests of homology, the test of similarity, ma...

On Combinatorial Formulas for the Characters of Hecke Algebras

Hecke algebras are beautiful q-extensions of Coxeter groups. In this paper, we prove several results on their characters, with an emphasis on characters induced from trivial and sign representations of parabolic subalgebras. While most of the results in type A are known, our proofs are of a combinatorial nature, and generalize to (partial) results in types B and C. We also present complete desc...
